I'd skip Jaco then, honestly. It's a dirty dump that most people visit for other things or fishing from nearby.

In Manuel Antonio, we stayed in a sweet AirBnB for cheap, but it was a 1br. There's a ton to choose from. There's a bunch of bars/restaurants in walking distance from most anywhere in MA or a short taxi ride to Quepos. A bus ride to the park (amazing beaches & wildlife) is like 85cents. It's a very safe area as well.

ETA: Jaco was good for a jumping off point to Isla Tortuga and we enjoyed a few bars/restaurants in Jaco. I just wouldn't include it in a future trip.

Probably your best place to go for a quick, first, couples trip. It's very touristy but the beach is pretty and the wildlife is fairly good. There are better places (the Osa Peninsuala, San Gerardo de Dota), but you really need more time to do them. Maybe if you could get a quick transfer to the Arenal Observatory Lodge, that could work. It's mountain instead of beach but very nice with an excellent trail system and view of the volcano (when the clouds don't hide it). Costa Rica is manageable in the rainy season, take an umbrella, it usually isn't raining all that hard.
