Exactly, he even talked about it both in the books and the show. Bran's a smart kid too; he could do the math and figure Jon's age, when Ned fought Ser Arthur Dayne and company, and when Ned got back to Winterfell. Hell, he even said "that's Ser Arthur Dayne" in the fight scene when him and the Three-Eyed Raven went back in time.

Of course, it was pretty well known to Bran and most people how Ned defeated the Sword of the Mourning....that's why he was shocked when he saw Dayne was way better than his dad. Mainly because, Ned skewed the details in order to hide the existence of John.
