The animals killed on that expedition ended up in not just the Smithsonian (it was their funded expedition) but in numerous other museums across the country.
You also have to keep in mind at the time, the herds of animals that roamed East Africa were significantly larger than what we see now. He merely made a dent.

Teddy was the founder of the national park system, do you really think a guy like that would savagely just shoot anything that moved? Maybe, but doubtful.
As said, he was there for mostly research purposes although he definitely loved to hunt. Most of those animals were killed specifically for one reason or another to study them.
I have no idea how many lions are killed by hunters every year today, but Teddy was possibly the only hunter shooting lions back then. So its not like he even made a dent in any of their populations. As said, the smithsonian could of asked him to bring back many males and females.
