I just watched the video ( link ) and like 2 people in the audience booed.

One of the main cast members then told the crowd not to boo and welcomed Pence and thanked him for seeing their show. He told him a lot of the people there had concerns about their administration and hoped that they would protect all people. I thought it was very respectful, and besides it maybe being slightly annoying for people there who don't want to hear broadway castmembers bringing up current politics (although they were at Hamilton, a political story in nature), I can't imagine how people would be offended by it
