People who think OoT is the greatest think Twilight Princess is one of the next greatests because it's basically the same game as OoT. That was the identical game they were hoping for.
Now OoT is the greatest but I wouldn't rank Twilight Princess next simply because of how similar it is. Now it's a fantastic game though.
How I feel about the the games. MM is just so fricking different it can't be compared. TP is a cheap OoT that loses steam in its second half. I mean shite, was there anything half as intriguing in the half way point of that game as walking out of the Temple of Time, seeing Death Mountain on Fire and ReDeads all around? No.
Instead of tension greatly gained, it is lost entirely. There is not a single reason to give a frick on what happens to the characters in the second half of the game. What happens and what does the villain do? Just sits in his tower waiting for the hero to kill him and nothing more. Seriously, think it through, what did Zant or Ganon do in the second half of the game:
Desert Temple: Really nothing
Ice Mansion: Well, the wife is sick, but nothing.
Temple of Time: Nothing I can think of.
Sky Sanctuary: Absolutely nothing.
Palace of Twilight: Zant is waiting.
Hyrule Castle: Ganondorf is waiting.
They didn't do shite. With each of the Temples in Ocarina you know how Ganondorf has fricked up the area and with people's lives, while I don't know at all with TP. That's why Majora was such a great antagonist. You felt his horror and presence throughout the story. TP builds to an anticlimax and that's it. I don't hate TP, but it's incredibly disappointing.
Breath of the Wild looks amazing though and everything every Zelda since its iteration to 3D wasn't, which is a good thing.

The skull kid is who you feel the most for, especially when you first get on the moon. At that point it all comes together and nothinf but sorrow is felt for him.
You sympathize with the main antagonist which makes the game so great.
MM stands alone in the series not because of gameplay but for its tone of dispair, hopelessness and loneliness most of us experience. You can relate to every damn character in the darkest of ways.

For fricks sake,
Guiding that blind as frick gravekeeper Dampe, with the <6 hour countdown on, to find 3 blue torches, two of which were elevated, then fighting a big poe was stressful as frick.
Deposited my rupees, and got the song off with 30 minutes only to spare
The whole ikana graveyard sequence was pretty cool
