You are probably right he needs an accomplice, but I don't think their ship (The Nebuchadnezzar) would have been the only one capable of logging into the Matrix, right?

The Nebuchadnezzar is always wired to the Matrix, remember when Neo walks in on him at night and he quickly changes a bunch of screens and jokes about seeing women? He might have been communicating with the Matrix and working out a plan for weeks or months before the betrayal. Then all he needed to do was meet once with an agent to confirm it all next time he was in there.
