This is the main reason some people (comic and non comic fans) don't like him. It's kind of lame if they aren't many people/things in the universe that can even truly challenge him.
He has to have a balance.
The need to give the perfect hero a weakness requires building up the weakest hero to his level.

Superman's main villains have rarely been all-powerful counterparts. They've been super-intelligent, that's about their only shared trait.
And while Kryptonite is his go too weakness, he has others. Replicating the effects of a red sun, magic, the fact that he can't be in two places at the same time, his compassion... all can be exploited to defeat him.
