To me it seems that the mutation was due to climate change and the earth rejecting the human species by creating a mutation that devolved our species into a state that allows for the regeneration of earth.. The doc figured out what was happening and convinced the government to create wayward pines as a reboot for the species.

One thing I just remembered is when he would try to contact his wife in the earlier episodes he was still getting her voicemail and leaving messages. How is that possible?
