Not likely. He worked for the investment firm. The CIA angle was all Bob/Clooney. One of the themes from the book it's based is the CIA's demphasis of human intelligence for drones and satellite (Bob Baer felt this was a major reason for intelligence failures). It's only a subtle theme in the movie, but the scene where they take out the Sheiks SUV with the drone and Bob has gone rogue touches on the this angle. Though Damon's character is not in the book, I think it's safe to infer the movie character isn't an agent. Plus he is never portrayed as working with the agency.

Baer's memoir is worth a read if you enjoyed the film. See No Evil.
