Will the acid mess up the mortar joints?
Also will the acid remove the color of the bricks?
Most are red but there are scattered black bricks and bricks with shite paint.

No. It may or may not affect the face of the brick, depending on what kind it is. Ask your brick supplier. If muriatic is not recommend they will tell you what to use. Likely Sure Klean or Vanatrol. And acid washing is part of the brick layer's job. It's not your job. Make them do it.
