The part that you are missing is that the movie's style isn't meant to be a perfect crime novel/story where you can't pick anything apart.
There isn't enough time for that, and that's what the book is far.
It's very post-modern where it's self-aware enough to ask you to take it at face value.
The FBI had no reason to probe further. The rape kit came back positive. So, her story about getting kidnapped was somewhat corroborated.
Plus, they weren't trying to prove she set up her husband, like the local detective was. And once she called the detective out for screwing up the case, it became solely up to the FBI, which bought her crap hook line and sinker.
The point of the movie wasn't to make a nice big bow on that scene for you. The blood being left on her is a further illustration of that. Of course it's preposterous and implausible.... that's the point. Fincher is making sure to throw the "it's just a movie" in your face. The movie wasn't about solving the case. It was about the game she was playing... and Nick knew it was a game... and that she was making him play it again... And the deep shite that he's in with her. That's why it was great.

I understand that not everyone is going to like this kind of movie, but I think people who are trying to compare this movie to real life are missing the point. Much like Pulp Fiction, this is not a movie to take literally. It's a bizarre story that's meant take us for a ride. It's fiction. A man can't fly in real life, and yet we have countless movies and works of fiction representing that. This is fiction and meant to be entertaining. It's meant to be a unique form and style of story telling.
