I don't think it is necessarily the targeting that is so bad. We can imagine the worst and I'm sure most of us already accept this as fact. I think this is about covering up the identities of who knew about it and narrowing the scope thus limiting the damage to the administration. You can already see hints of collusion between the IRS and the DOJ. Might there be strings of this web reaching across to other agencies? Probably.
What I find most disturbing is this so called "Secret Research Project" of illegally obtained conservative donor lists.

That is the key to it all.
If the White House wasn't involved, there is no way they would have taken a hit on this. They would have just fired Lerner and exposed her.
But doing that to her if they are party to the targeting, makes Lerner a rat from jumpstreet, so the had to play along and try to cover this up.
