Remember that the volcano was erupting when the eagles got frodo and sam, the group was literally crumbling beneath their feet. They weren't in a position to attack the eagles.

Just like the ent's didn't care about the affairs of men and elves. I suspect the eagles are the same. The eagles help Gandolf because he is a friend.

It's been mentioned, but remember, too, that the eagles are demi-gods and not required to engage in anything mortals deal with.

Frodo dreamed while staying with Tom Bombadil about his journey across the sea; this was a premonition and a prophecy. It had to be fulfilled. When the eagles saw his quest completed, I think they were duty bound to ensure that he survived and could make his journey with the elves across the sea.
