Get a 7-day T pass. It costs $18 and is very useful for transportation around the city.

Go to Fenway and do the tour and go to a game.

You can do the Sam Adams Tour. We had a lot of fun drinking there.

Duck Tours are good for seeing the city via a guided tour.

If you have a lot of free time, the Freedom trail is historic and neat.

This is almost exactly what we did. Except we went in November so we couldn't go to a game, but we did tour Fenway. Sam Adams was ok, but nothing awesome and a little out of the way. We did a brewery tour that was really fun - LINK. Duck tour was a nice way to start off the trip so we could see a bunch of stuff and go back to the things we wanted to later.

My only disagreement is the freedom trail. I wouldn't just go if you have free time, I would make it a point to go. Especially, the first half of it. You can get a pretty cheap walking tour that leaves from Boston Common - LINK. Bu then again, I think that kind of stuff is pretty interesting so I don't mind spending a half a day or day on going to see historical sites.
