My biggest problem plot wise was mostly that I have no clue how do we go from the airport scene teaser in Wolverine to the apocalyptic backdrop of this film.
Especially as they already obviously approached him with this in mind, although they "came up" with it here.
While thats a biggie....but considering that they seemed to avoid most of the time travel plot curses, that is pretty out-fricking-standing.

My best guess is they were about to unveil the new Sentinels, Magneto knew about it, and shite his the fan very quickly after that.
