Your thermostat battery should have no effect on anything unless it's not receiving power from its regular source.
Check your circuit breaker. It's possible that something got tripped.

I seriously doubt it's related. Gas or electric furnace? Gas furnace have a pilot or electric start?

Doesn't sound related...unless the battery was placed in backwards, limiting its usage.

Check the back of the thermostat for a reset button. New ones have it.

Breaker that controls your elements could be bad

Your temperature set point is lower than what the thermostat is reading. Manually crank it up and I bet the heating element engages.

Make sure none of the wires came loose when you were switching the batteries. A few months back my thermostat shorted out. The compressor would come on with the heat. Basically it was heating the air then passing it over the cold coils. Weird as frick.

If this is the newer style programmable thermostat it may be related. I had an internal circuit fail on mine 2 weeks ago when they installed my standby generator. They never touched the thermostat during installation but a circuit failed and the upstairs blower would not come on when A/C came on. They changed thermostat and all ok now.
