Not exactly sure how you're using it but when transferring beer around post fermentation you want to be careful to not slosh or splash the beer in any way. As closed of a transfer you can get as possible is best.
Siphon in the carboy down to a vessel that's been purged with CO2 or just by being careful not to let it splash.
