Batman knows how to deal with immortal assassins. One of his chief nemesises is one.
Ra's is only immortal thanks to the Lazarus Pits, and if he gets injured, he has to return to one.
Deadpool is on a whole different level of immortality.
Also, as for your idea of hitting him in the neck with a exploding batarang, there are two things to consider:
1. He has to actually hit him in the neck.
2. Batman doesn't kill. IMO, unless he reawakens Deadpool, that constitutes a breaking of Batman's one rule.
In the end, Deadpool wins hands down.

Batman would build some sort of containment unit for him. I'm still going with Batman.
