Rock in the brakes would be a squeel. Noises are pretty hard to describe sometimes. A video would be best. I would probably say you have dirt in some of the joints. It happened to me all of the time when I had my Tacoma. It was always the rear leafs though. Could be dirt up in one of the body mounts. It just gets everywhere. It should go away after a while. If you bring it to a shop and it is just dirt, they will laugh all the way to the bank.
FYI, you will never be able to get all of the mud out. I could spend 5-6hrs cleaning the undercarriage and still pick some out after.

Damn thats terrible. i blew a fuse that controls the instrument cluster and the gas pedal because i shifted back and forth a lot trying to get out.
It would be fair to say that them diesels don't like mud.
