That doesn't make a whole lot of sense if the existing windows aren't nor does it make a lot of sense of the rooms aren't meant to be habitable.

I think LSU intends to make those rooms habitable one day. If they install low quality windows now, when the rooms are renovated 5/10/20 years down the road, replacing the windows installed today will be as much of a deal breaker as the asbestos removal.

I have some idea what the cost is. Granted it was ground level, and accessible from both inside and outside,

Was it residential? Bonds/insurance required? A lot of factors in play besides elevation and access. State projects are inherently expensive because of the special requirements placed on bidders.

$2000 per window sounds inflated and sounds like it has turned into a money-raiser.

The money raised has to cover total project costs. Architect fees are ~10% of construction costs. If TAF is raising the money, they have salaries and overhead to pay. That all has to be built into the cost per window.

Obviously, they are going to raise more money than they need. Otherwise, the project will never happen. I think $2,000/window is low, but $2,000 plus a $2,000 match would get the job done and I am sure the leftover money will be used for improvements to the stadium. Alleva seems really passionate about the North Stadium area.
