Most people think 3 is the best, but I never finished. It's a good story, but it loses steam when you get to the main villain, who isn't compelling.
Most reviews/opinions I've read think 3's villain is the best in the series. I am surprised this was your opinion.
I've only played primal and 3, so I personally don't have an opinion on it.

I'm trying not to heavy spoiler it, but I said the first vs the main villain.
I assume Vaas is who you're talking about.
SPOILER WARNING
Why I say what I do is you kill him halfway in. Then you get to Hoyt, the actual villain and he's really underwhelming in comparison to Vaas.
I like Joseph from 5 as a villain, but Vaas is great. My issue with 3 in general is Vaas is only there for half the story and when he's gone, the game is worse for it.
It's why I haven't finished. One you get beyond Vaas's storyline, it's just not nearly as compelling.
