I also would likely steer clear of the Sept 11th museum on Sept 11th weekend if I only had one day.
Personally I'd do a couple highlights that you want to do the most and then put a portion of your time into just seeing the city to see it and get the layout. Then pick some smaller items like places to eat or whatever you want to do.
1.25 days or so is really not much.

Ground Zero is definitely worth a visit, especially around the anniversary. The Natural History Museum is amazing, but if you want to mix things up, check out the High Line for a unique park experience or explore some cool neighborhoods like SoHo or Greenwich Village.
