Flying into MUC in September and plan on staying a few days then to Vienna and Prague. Total trip is 8 days not including travel to and from the US. Any advice from people that have been to Oktoberfest as well as activities and hotel recommendations in Vienna and Prague would be very much appreciated.

What day(s) do you plan on going to Oktoberfest? If the weekend, either try to get passes to a tent now or wake up early the morning you are going to try and get a spot.

I stayed in hostels in Munich and Prague. I would suggest trying to be there the opening day of ocktoberfest. If you don't have passes, just get into a tent and wander around till you see a spot open up. There will be lots of people there just to get a few beers. Not to stereotype but we just stood behind a big group of asians who had a table and after two beers they were toast and had to leave. Make sure to hit some other beer gardens and hofbrauhaus. Don't just do the ocktoberfest tents.
In prague stay close to the old town square. Be sure to see the astronomical clock, it's on the edge of old town square. Visit the castle if you can. I was there to party, but the architecture in prague blew me away. You can see like 10 different eras of architecture in a small area which is very different from munich which was decimated during WWII so most of the buildings are new. Prague is one of my favorite cities in europe. Also check out the beergardens there. The Czech are very proud of their beer, it rivals german beer in my opinion. Word of warning, as soon as you get into czech republic you are going from western to eastern europe. Czech is a very difficult language to understand and read and there aren't many signs in english in czech republic and not as many people speak english there. It's also not as safe as most western european big cities.
One recommendation i have that you should consider is stopping off in Berchtesgaden germany. It's in between Munich and Vienna. It's a cool little town in bavaria and you can tour Eagle's Nest which was Hitler's summer getaway. The views from eagles nest are outstanding.
