First question is always: what does Activity Monitor tell you it's doing?
As in, what processes are using the most CPU?
Something is clearly wrong. Poke around and figure out the basics. Google is pretty helpful if you give it enough clues.

I'm not reading all 4 pages of this to catch up but if I had to wager, I'd bet hugely that one of the sticks of ram isn't reading correctly and causing the issues.
