I'd just recommend going later in the summer than early. Depending on the weather and snow melt, the rivers can still be high and muddy through much of June. If I was planning a trip that involved flying, I'd certainly wait until at least late July to go simply because it will best guarantee good water for fishing.
My favorite thing to do is to go with a guide on a float trip for 1 or 2 days, then fish the last day on my own walking in using what worked the day before. Best of both worlds really.
Another thing to consider if you want to hike in, is that some areas have grizzlies and some don't.

If you choose the Missouri River at Craig Mt. you can't go wrong. If you prefer dry fly fishing go in August and September when the grasshoppers are prevalent. Also Trevor Madden is a very good guide and knows the river. The trout Shop in Craig has anything you need and there are several houses with great views that you can get on a short term basis.

Really appreciate the responses so far, more suggestions than I was expecting for me to research.
