Well, the Machine obviously thinks/knows that Fusco is attracted to Root.

I liked the episode and actually like the simulations, especially the "simplified simulation" when the Machine was running out of time.

And I may be misreading the whole thing but the episode (to include the chess lesson tie-ins) showed that both Machines are not as all-seeing as either side may believe. Finch taught the Machine through chess that sometimes, no matter how many options you have, you may not win. And the Machine (maybe?) was as surprised as anybody else that Shaw showed up to save everybody and it was definitely caught a little off guard when the Samaritan agents moved quicker than it anticipated.

I think Shaw is still alive. Samaritan rigged the stock market to draw the gang out into the open so I doubt it would order Shaw killed when it knows that keeping her alive will bring everybody back out to find her.
