I only have the last mission of the main story left to do. I'm level 32. I'm doing any and every side quest.

Had a fun battle defending the uss constitution. Sided with the robots and they gave me the broadside. Anyways, probably the longed battle I've had and I have macready's perk.

I'm at the point where I have to pick a faction. Is completing the main story significantly more difficult with one faction than another?

Finally got an Xbox one, and with this game. I've never played any of the other fall out games. But I noticed plenty of similarities to Skyrim, which I enjoyed.
What are the best perks or specials to build up with?

Depends on how you want to play.
STR is for melee. Not advisable for a beginner. Armorer at STR 3 is good.
Perception is for heavy vats use
Nice with Luck. You will want lockpicking
Endurance is fairly useless
Charisma for if you want to pass speech Checks. Char 6 let's u setup supply lines for settlements
Intelligence has a lot of fun things in it. Gun nut, hacker, science, scrapper
Agi makes ure ap refill quick. Also gun dmg bonus perks
Luck is considered the best. Scrounger, bloody mess, critical banker. Luck also has the best perks along the bottom two rows.

Put a lot of points into luck. Get idiot savant, better criticals, grim reaper, and four leaf clover.

Pick two weapon types and stick to them. Get their perks and you'll increase your damage significantly.
Learn how to use VATS in combat.
Get idiot savant.
You can take mods off a weapon and put them on another weapon.
Before modding weapons and armor or building at your settlements rest for 8 hours to get the rested bonus for XP.
Melee is hard as shite, but fun.
Non automatic rifles and pistols are probably the most common weapons you will find.
Use power armor sparingly.
Learn how to use VATS in combat.
Get idiot savant.

Leveling isn't hard so don't sweat over the perks too much.
High luck will help with ammo early game.
Lockpicking is really only important if you are a bit OCD about leaving a safe without opening it.
It does drive me a bit wonky so I used points pretty fast to be able to pick a master lock.
Basically just loot in the safes and nothing super rare.
You will be hitting a lot of the same locations over and over so you can open a missed safe at a later point.
If you think you want to play a bit of minecraft a build settlements, then being able to set up supply lines is a must so you can share workshop junk.
Set up supply lines in a straight chain. A to b then b to c then c to d.... and so on. use 1 person from each settlement. My supply lines are a mess and I didn't do that.

Don't. As I said, leveling really isn't hard. It isn't a real grind until super late in the game and by super late, I'm talking 85+.
