Fallout New Vegas and Kingdom Hearts ll should be on the list.

Sequels that aren't huge departures are tough to rank. I believe that NV is a better game than 3. However, that's mostly because I think the story and dialogue are more interesting. The reality is that the core gameplay mechanics already exist in 3.
If we give too much credit for incremental improvements, you'll end up with a list of games exclusively from the last decade, because even mediocre modern games have stolen formulas from "classic" games and refined them.
If Super Mario Bros were released tomorrow, I doubt there are many rational people who would claim that it's a "better" game than, well, just about anything. It's basically a dirt poor, mentally handicapped knockoff of Cuphead. But only if you look at it from that perspective. If you come from the opposite direction, Super Mario Bros was incredibly innovative and masterfully designed while Cuphead, while good, is mostly derivative.
Similarly, while NV is better (in my opinion), 3 revolutionized the genre, while NV simply refined it.
But with that long winded diatribe aside, NV is still one of my all time favorite games, so you wouldn't hear any bitching from me if it were on this list
