On the 5 Years:
Dr. Strange set that sequence of events up. When he was going through the over 14 million scenarios he knew that by Giving Thanos the Time Stone it would take 5 years for this to play out. It was the only option. He knew that Stark would have a kid with Pepper and not change that.
On the People Still Dying in the Air or over water...
My only thought to that was when Banner did his Snap and wished everyone back the Infinity Stones comprehended Banners intent to returned alive and in the closest safe spot to rematerialize. I mean, these or "Infinity Stones" and not exactly inanimate objects.

You can do all the stuff with Stark the same just have him conflicted over the erasure of his future daughter (and/or knowledge that she will live on in an alternate timeline without him).
Maybe they kill Thanos without the gauntlet and Tony snaps everyone (but himself and Cap, obviously) back to their original timelines. Even better if he sacrifices 2018-Tony with one snap to send everyone back to 2023 and then sacrifices 2023-Tony to send Cap back. Then Marvel continues contuity from the 2018 timeline.
Only people gone are 2018/2023-Tony, 2018-Cap, and anyone who died in the final fight against Thanos. All the snapped people are still gone in 2023-timeline but we aren't visiting it again so wgaf.
Also just to add - all time travel storylines in all media are totally stupid and full of plot holes.

My question is what about the people that weren’t dusted but died because of the snap?
Like we saw a helicopter crash into a building that Fury post credit soon. What happens to those that died in the crash and the ungodly amounts of car crashes that must’ve happened? Were they brought back?
