This is heavily debated in the fandom. I agree with your analogy although I dont consider it a bad thing. Many different plays and books are told from the perspective of the "common man" detailing the roles of the heroes. This is very common in literature.
Van and Penelo are basically "input characters" for the audience. I can see how removing Van and Pen would make a better plot, albeit the gameplay would need to be rebalanced.
For example, make the Guest character slot optional. That way you can put all 4 characters out at the same time and keep one in reserve.

I always argued that Ashe was the protagonist. Basch is equally as suitable. Makes more sense from a storytelling standpoint, but Ashe is obviously the most important character in the game.
