There is a different scenario I have seen where the run would not count.

Two outs, runner on second base. Batter hit a gapper to right-center field and runner scores easily. Knowing the runner was going to score, and knowing it is a walk-off, the batter runs half-way to first base and the retreats towards home to start celebrating with the runner when he crosses home plate. Long after runner crosses home plate the right fielder throws the ball to first base to record the force out. Run doesn't count. Third out of the inning.
