I sold a gun to a guy in feb and may of that year I get a call from the atf asking me about the gun it was used in a crime and they recovered the gun ran the serial number traced it back to the original FFL retailer who I bought it from they had my info so they wanted to know who I sold it to & that is where ownership ended as far as they could go without help. ATF guy was great I just don't like getting phone messages from them on a Friday afternoon and not being able to get in touch with him till Monday ??

Not if its a lifetime. Get the one that you have to renew. in louisiana its every five years.
MS doesn't have a lifetime option, but good advice if LA does.

I know they don't keep a record of serial numbers, so my question is, assuming it's a popular firearm (say a Shield 9), which they sale a large number of, how does the ATF know which sale was the right one? Do they just call everyone that bought a shield from the FFL (which would be an extremely large number of people if the FFL moves a lot of firearms)?

As has already been said here no serial number is recorded during the background check, but the FFL selling the firearm does record the serial number with the buyers information on the form which he is required to keep. To trace a gun that was recovered in some type of crime, law enforcement contacts the manufacturer of the gun, gives them the serial number, the manufacturer's records will show what dealer it was sold to, law enforcement then contacts that dealer who will check their records for the individual that bought the gun.
