I really do not see how the Jon and Sansa marriage would make sense. He is still her cousin and he views her as a sister. I dont think either of them are into the incestual relationship, especially since their father/uncle found incest appalling and unnatural. It just screams "non-Stark" to me.

Tywin married his cousin. Cousin marriages were also very common during the Middle Ages. Hell, Edgar Allen Poe married his first cousin, and that was less than two centuries ago and wasn't seen as weird.

But Sansa and Jon's relationship, I can see it. I think Sansa distanced herself from Jon as much as possible and never truly got to know him unlike her other siblings. She just took her mother's word for how Jon really was as a person. Relatives who don't really know each other has been shown to produce hyper attraction for one another once they do.

Also in the original outline, Arya and Jon were supposed to end up together. I don't think that will happen though, since they very clearly think of themselves as siblings. I also think Arya's arc is one of tragedy, not ending up with Jon.

And Ned wouldn't think that about cousin marriages. His parents were first cousins once removed. It was a different time.

Me neither, particularly since Sansa has to wind up back with Tyrion. How could she be married to John and Tyrion at the same time? Crazy talk.
