how can those shorts be more uncomfortable than something shorter?

I'm not sure what to tell you. Comfort is a personal preference.

I have shorts that are that length and they aren't as comfortable as shorter shorts. I guess shorter shorts have a sort of "free" feeling on my legs, where as shorts that length still bother me that they touch my leg slightly above the knee.

There's less restriction the shorter you go. The one's I posted earlier are a little longer than what I typically wear, but certainly not anything I'd refuse to put on. At my height 9" inseam is the longest I'll go, 7" is normal, and I've been known to rock the 5" and 6" inseam before. Got to have some real estate between the end of the short and the knee.
