Ya, don't think it had to be a shipmate though.
ETA: But I don't recall when that scene falls into the movie ie if he had to be on the ship and no one else could have been on the ship.

All someone had to do was upload him to the Matrix. They were uploading themselves to the Matrix all the time.
He could've just said, "Hey, Tank, I gotta go frick something dude, upload me into Las Vegas with a bag of coke, I'll be back in an hour.

He's got to plug himself into the Nebecanezer somehow? I suppose it's remotely possible that a rouge human ship could have pulled up next to them, Cypher could have climbed on board, uploaded himself to the Matrix, but that's highly unlikely and the only other option. If it were the machines who found them, then they'd just kill them and take Morpheus alive.

Ultron has to be the most disappointing and most falsely advertised villain in history.
He was underwhelming and so dang disappointing. Spader had the voice and arrogance down, but he just didn't have enough screen time to destroy stuff. He should/could have been a 2-movie villain.
Whedon has a slight problem with writing really menacing villains. The best Buffy villains were always the wacky ones (not eh super soldier, who has just boring). The Operative wasn't necessarily a villain in the end. And neither was Loki.
On the other hand, terrifying villains aren't really what the MCU FILMS are really after, seemingly. Kingpin and Purple Man, though, were awesome.

But they can read what's going on on the other side. They're constantly monitoring them for their own safety in case an agent should find them. If Cypher is sitting right across from Smith eating steaks, then I think they would realize that something was off here.

Was Cypher the only one who could "read" the Matrix. Seems like he'd be caught pretty quickly if anyone else could read it.

Oh yeah, I would have made them beat defeat him narrowly in Age of Ultron but not ultimately. In the meantime Ultron willingly go into seclusion waiting for Thanos' arrival and laugh knowing he planted the seeds for the Avengers to destroy themselves, with millions dead because of what he's done.
Once Thanos arrives, Ultron would upload himself to Thanos' computers and build himself the true perfect body that is truly invincible. Thus make Infinity War Part 2 the Avengers vs Thanos vs Ultron. Would have been epic.

They could all read the Matrix. He would have certainly been caught if someone put him there and they weren't in on it.

I don't think this is even true. And if they are constantly monitoring them, they can't see everyone everywhere all the time. A couple times Tank is caught off guard by something and he had to switch screens to see different things.
I don't think it would've been that far fetched for Cypher to slip out for dinner.
Again, he could've just slipped into the Matrix under false pretenses, or given The Matrix the codes to the ships computer to block the signal while Cypher was there, etc...

And speaking of Ultron: Why did he have to physically touch the trigger in order to activate Armageddon? All he should have to do is send a signal from his mind for this to happen, or at most a voice command. A human can do this, why couldn't Ultron? Such stupidity.

I don't know, Tank and Morpheus seem to be highly specific to the exact moves Neo needs to make when he is in the Matrix. Highly accurate down to the very second. They know when agents will be where and how Neo can avoid detection by them. I think they can see exactly what these people are doing in the Matrix.

Why didn't he just destroy the flying ships once they loaded all the civilians onto them. That would've been an awesome plot twist.

Yeah, it was generic on top of that. Honestly, at least have the balls to truly destroy a major city. I'd say Rome should have been Ultron's target.
God, Ultron should have been every bit as good as Ledger's Joker, and they just blew it.

I agree with you, but my point was that's because they are concentrating on Neo, I don't think they can see every person hardwired in all at the same time, and they definitely can switch between different scenes, so it's possible that Cypher just flew under the radar one day and had dinner with Smith.
No one expected his betrayal, no one was looking for it, so if he went to the Matrix for whatever reason, there's no reason for Tank to just stare at him the entire time.
Plus, they all have phones, so Tank doesn't switch to their screen until he gets the call from them, you can see him switching screens in the movie everytime he gets a call.
