I think there's no doubt that there will be some semblance of the Registration Act in here. The movies typically tie in with the Agents of Shield TV show and right now they're ramping up the threat of Inhumans on that show and already pushing to contain or register them.

Registration Act was always going to be impossible to sell in a universe where the X-Men spent decades fighting against people with powers being registered because they didn't want to get hunted down and killed, it might work better in the MCU-- other than the whole "giant conspiracy to kill people with power and influence" bit from Cap 2.
