My question is, Stannis is currently trying to form an alliance with Jon...if it comes to light he has royal blood does Stannis try to kill him?

I don't think it ever will, Ned trusted Howland Reed more than any of his lords under his command. I don't think Howland would ever give up that information because of his loyalty to Ned.
