It's not Kryptonite. It's Kryptonian or alien metal. In Man of Steel Superman can still fight against that giant spider thing, but he's weaker. We don't really know if it's even that. But it makes sense that there has to be an strong metal from Krypton or another planet that Superman is unable to penetrate. It's really the only way this fight could happen. Kryptonite (as far as we can tell) does not exist in this universe.
