my understanding was that Miller took the eggs to the docking station when he betrayed them. How they survived the explosion that Miller then caused, I'm not sure. It took it as Brand had set up the site B with fertilized eggs to start a new race and that race was the group that was smart enough to create the black hole.

Just rewatched it the other day, and as soon as they dock, Brand goes to the embryonic chamber and checks on them and sees they survived the explosion. I think only on chamber was really screwed, and not then rest of them.
