Just walking, taking a ferry ride, and seeing the main tourist sites that people have mentioned (Blue Mosque, Topkapi, Hagia Sophia, Grand Bazaar, Dolmabache Palace) are great. When my family and I went we also enjoyed seeing the Sufi whirling at Galata Mevlevihanesi. The building and the ceremony are both beautiful.

Istanbul is a very cool city. Tons of history and great natural beauty. It is definitely worth a visit if you are in that part of the world. People have already listed some of the best sites:
Hagia Sophia
Blue Mosque
Topkapi Palace
Grand Bazaar
Basilica Cistern
I would also recommend:
Istikal street: this is a pedestrian street with lots of restaurants, bars, boutiques, etc
Explore some of the neighborhoods such as Besiktas and the ones on the Bosphorous strait (that name is slipping my mind right now)
Visit some of the other mosques like Suleymaniye
There is also a smaller spice bazaar. Not really necessary if you see the Grand Bazaar, but kind of cool to walk through
Galata Tower: This is an old stone tower that gives you a nice view of the city
