OP is updated with new episode assignment and relevant information.
Several things stood out to me as I watched the first three.
First off, I kinda hate Broyles early on. Not a huge fan of Peter as well, but after only three episodes, they both sort of warm up. I forgot how annoying they both are in the pilot though. And like some have said, the "sweetie" and "honey" thing was hella aggravating.
It's cool seeing the first episodes and then comparing them to later seasons and realizing how well these actors settled into their roles.
Olivia looks damn good in the pilot. And I forgot all about Jon being bad, until I saw it (then I was like "Oh yeah, I forgot that happens."
).
I know it's common knowledge that cows are female, but for whatever reason, it freaked me out to see Walter milking Gene. So maybe instead of G-E-N-E, it should be J-E-A-N?
Walter wondering if Peter's medical history was in his file. HMMMMM... I wonder if that was an early nod to the whole alternate Peter thing?
Also, what was with the flash of bodies at the end of episode two? I took a pic of what I'm talking about:
It showed those bodies for a few seconds right before the credits. Is that supposed to be the same person (like clones)? They do kinda look similar. I didn't get the significance of that shot. Thoughts?

I watched all, I'm ready to discuss. 
It's weird seeing everything from the start, knowing what I know now. Makes you wonder, exactly how much of the future seasons were determined at this point...
Didn't JJ supposedly have the ending written, very early on?

I don't really recall what these guys have to do with anything. Did this come up in a later ep that I can't recall at the moment?

I'm through episode 4 so far and it's better than I remember, are we about to hit a bunch of Monster of the Week episodes soon or did Fox air them out of order?

I definitely hate Broyles at this point. I don't mind Peter. He is a genius who is also a smart arse so it fits for me.

I definitely think this is all about Peter being the alternate Peter. And I agree with you that it shows JJ had a pretty good idea on where this story was going from the beginning. That was something I didn't pick up the first time thru for obvious reason's because it didn't seem that relevant, but it was a cool foreshadowing.

They keep showing little things that make Massive Dynamic seem like a bad guy and then link Broyles to them. They definitely show Broyles and the Fringe Division working closely with Massive Dynamic, but they definitely don't fill in all the gaps at this point.
I found the use of the Observer (September) in episode 3 pretty forced. He was on the train, but nothing really happened. If I remember correctly he says he shows up for significant events, but in episode 3 there really wasn't anything going on in the train. I understand having him in all the episodes, but why not put him somewhere by the bus or in the crowd of the train station chase scene?

I get the feeling that they would forget every so often and they just had to throw something together at the last minute. Who knows if they planned to have him in every ep, at this point either.

I feel like Abrams knew what he was doing here. Just like he threw the Peter's medical history in there when we don't find out Peter is from another dimension for a few seasons...
I just think they did a poor job of placing him in this episode. I mean there was a chase scene that was done at the same location that would have been better. He would more likely watch Olivia chase after two people who end up being killed. Im sure the chase scene at this point had a pretty significant effect on her.

bellow is an spoiler but it is necessary to the discussion.
couple of things, shape shifters? Maybe Massive Dinamic is doing some experiments on them. If I remember correctly the shape shifters had those little things in their hands, it was the clear circle thing. Maybe Massive Dinamic is trying to figure these out and it is giving us hints.
Maybe I'm wrong about the shape shifters, but to my knowledge our side didn't get the amber technology while the other side had it, so It could be shape shifters who got a hold of amber technology on their side trying to pay back or maybe hide their own shape sifters. IDK.

Yeah, maybe so. I don't remember when they came into the story, but IIRC it was fairly early on. So maybe that is related to the bodies they showed, as well as the little disc things (I think you're right about that part).

I know Olivia asked Peter about his mother... I know she plays a small part once they start explaining how Peter is from the other universe but does she play any part in the series besides that?

Yeah, IIRC it was more towards the end of season 1 and then they played a fairly big role in season 2.

it is likely they were under the radar and they didn't realize that it was a problem till near the end of season one. If you remember they had many sleeper cells as shape shifters. I guess we never know how wide spread and deeply imbedded they were.
