Hit the symbol for the current runner (square, circle, triangle), and then use the d-pad to send them to the next base. When the opponents is pitching, the right thumb stick takes a small lead if you hit it to the left once, and a big lead the second time you hit it. Pressing the right thumb stick to to the right reduces your lead.
While hitting, L1 increases your chances of a hit by doing a contact hit. R1 increases the chances of a home run by doing a power hit. There is no real detriment to using L1, but R1 can cause more flyouts.
Most importantly. If you use left stick to bat, pull back early while the ball is in the air, and when you push it forward, push it to the top left, top center, or top right, depending on which zone the ball is in when it gets to the plate. This is the only way to hit consistently and takes practice.
Pro tip: when you pause, hit Circle to toggle a huge useful menu. Use R2 in real time to see stats for both teams, a pitch chart, pitch types, to use your bullpen, and to set defensive alignments.
