I think he does. No one told him, but Varys seems to be able to see through those things and doesn't have a level of narcissism/sociopathy that Littlefinger does that prevents him from seeing the truth about Jon's parentage.
I think that he knew that with Robert dead, and his life now for forfeit, Ned would tell Jon once he got to the Wall about his true heritage, so he hired a Faceless Man to kill a mere bastard, which I'm sure was cheap by Faceless Men standards. Jaqen was on his way to kill Jon, but I'm guessing the Faceless Men raised the price of Jon's head when he became Lord Commander, and Varys decided he had bigger fish to fry now than Jon who would now never know of his heritage.

For sure. Varys is more concerned with his Aegon-Jon Connington-Dornish plan and even about Dany and her dragons than he is about Jon. He may know the truth about Jon's parentage but he doesn't see Jon as an immediate threat. Jon doesn't know about his parents and he's in the Night's Watch. It's definitely like Martin to make someone like Jon Snow who has been the bastard underdog his whole life be the hero of the series/the one True King that deserves to be King.
