While this is the biggest obstacle in the Tyrion Targaryen theory, I believe it can be reasonably explained
Tywin is one of the most pragmatic characters it the books.
He's not going to outright kill his own son just under the suspicion he's the Mad King's bastard.
He will however prevent Tyrion from having any legitimate heirs or claims to Castlery Rock.
He will also put Tyrion in harms way numerous times and leave it up to the gods to protect him, which it appears they did.

Regardless, this taints Tyrion's and Tywin's relationship. If my wife were raped by a mad man that I already despised, and then she died giving birth to a disfigured child, even I would probably treat Tyrion unfairly. That's not interesting and I'd be super pissed if this theory turned out to be true, since it merely turns Tywin into the stereotypical evil stepparent.
