Jacob may not have been around in the first season, but the themes and conflicts he and MIB represent were most certainly present. They were embodied by Jack's and Locke's philosophies. These are the important aspects of this current season. MIB and Jacob are just pure embodiments of Jack and Locke's conversations with the stakes of course being much higher.

just because jack and locke had certain ideals, or were symbols for ideas, don't mean their characters meant anything
