I would change your payment to go through their payment option on the BoA website. I have BoA for my mortgage and don't pay through my personal bank for this very reason. Once you schedule the payment, they have in their system when and how much you scheduled to pay.
FWIW, I was a few days late on a payment one month and it was completely my fault. I was out of town and just forgot. I called and was completely honest with them and asked if they would help me out. They took the charge off without any questions.

I have my payment scheduled through BoA every month and I haven't had any issues at all.
