I think you need to go to the top of one of the three big skyscrapers that have observation decks: One World Observatory, Empire State Building, or the Top of the Rock. It's really good to see the city from up high.
Since you have 11 and 14-year-old boys, I really like the idea already posted of the USS Intrepid. That would have been heaven for me at that age.

One of my favorite spots that mixes sight seeing and food is the oyster bar restaurant in Grand Central Station. It’s by no means fancy and it feels like a diner, but we go there almost every time we’re in NYC.
