Going to Munich/Oktoberfest and couple stops around southern Germany. Any recommendations for restaurants, etc? We will also be going to Heidelberg, Fussen and Rothenberg driving around for a week.

Augustiner Keller for your mandatory beer hall.
Do some searches, there are a bunch of threads on Bavaria. One of the best places in the world.

This...very much this
Also, know you'll be spending a lot of time at the Wiesn grounds, but make a point to drop by the biergarten at the Viktualienmarkt near Marienplatz. They rotate their pours among the six Munich breweries every few weeks but it's a great cozy spot.
Bike through the Englischer Garten and the many biergartens there (Chinese Beer Tower is the most famous but Seehaus and Hirschau are also very good.
You mentioned Rothenburg...are you staying the night? If so, do the Nightwatchman's Tour, a great evening stroll with some one-liners mixed in from Hans Georg Baumgartner. The tour ends when he tells you you can leave or you can go to hell--a bar called Zur Holl conveniently nearby....The classic main square, Crime & Punishment Museum and Christmas Museum are touristy but nice spots.
Try to see Dachau if you can, it's a meaningful experience. We tied that in with a trip to Weihenstephan Brewery in Freising (30 mins from Munich by car or train).
Lastly, having a car makes the monastery at Andechs much easier to reach. Gorgeous church and town, and wonderful beer as well. Andechs was a great rainy day trip for us.
Enjoy your trip!
