the excessive noise produced by an ATV does have a negative effect on deer. I feel that it puts the herd on alert and outside of the rut suppresses deer activity. every deer reacts different. Location, traffic, and hunting pressure all play key factors in this discussion
This, and I have shot a deer off of a running ATV in the middle of the day with the lights on.
EVERY human presence in the woods makes the deer skittish.

I have one of the aftermarket ATV mufflers on my Honda 300. It cuts down the noise by about 30%. I cant really say if it is worth the money or not ($200)

like a lot on here i believe it does scare deer away to some extent.
a few years ago at our lease in mississippi we were not seeing deer. however, there were deer track on top of deer tracks everywhere on lease. my buddy called the local biologist just to ask a few questions about our problem. the first thing the biologist said was "ya'll ride four wheelers on the lease dont you?" which we did. he believed the deer patterened us like we tried to pattern the deer.
we decided to start walking to the stands and limit the atv use. we did start seeing more deer.
