I tell everyone to purchase the stand alone. It's cheaper (in the long run) and is much, much more convenient.
The online version is timely (due to load time of each page) and a pain in the arse.

you mean downside of putting all of your companies financial information on a server farm that anyone could get into...?

If you are used to the desktop version, there is a big learning curve.
